OK,
the main thing is to write the data serial (byte
by byte) to the base address of the fpga. after each writing you have to make
sure that the status register is set correctly (if not you may have to wait or
there may be an error). before starting the writing-process you have to set
the config-register to tell the fpga to get ready for
programming.
there is also a altera AppNote on the process
which describes it all a little more detailed, if you want I can search for
the sourcecode of the program that flashes our fpga (i am not sure if i have
it at home)

are using an Altera part on a home grown board. Previous to this, any
work of this type was done on platforms without an OS and with
the device image in an EEprom.

Which hardware do you use? We used a
Constellation Flex Board and implemented a little program to flash the
FPGA Board with our Design (.ttf) file after booting. The Protocoll is
simple, if you need you can get details or perhaps the
program!
