Are they really equal: the same chipset, same model of HDD etc.
It is known that some chipsets together with some disk drives have problems
also without rt-linux. I had such problems some time ago on one system
in average once per 1-3 months. Similar problems were discussed in
Linux kernel mailing list some months ago (end of July if I remember
correctly). Currently I have moved to different system and don't have
problems for about a half a year.
More:
read docs for hdparm (man hdparm). I think that using rt-linux is
similar as using 'hdparm -u' that is considered dangerous on some
hardware.
Also try to turn off IDE DMA.
